I personally love touristy sites but also love finding hidden gems, here is just a few non-touristy things to see and do in NYC!
Take a look at the Cloisters

Belonging to the Met, the Cloisters are hidden in Fort Tryon Park and house art from Medieval Europe and is made from parts of European monasteries
Visit a secret speakeasy

Angel's Share (named after evaporated spirits) located in the East Village is accessed via an unmarked door next to a Japanese restaurant
Sample some Asian cuisine in Chinatown

No, not the Manhattan Chinatown, the one in Flushing, Queens! You'll find a larger variety of cuisines than in the "main" area including Vietnamese
Take a sniff at the Flower District

Flowers are delivered daily to this area at around 3am. They open around 8am and are located at 28th Street between 6th and 7th Avenues
Take a ferry to Governors Island

Everyone talks about Ellis Island where the Statue of Liberty is but Governors Island was important for George Washington in the Revolutionary War
